Are you loading with a double-click from the Quick Launch tray. If so, it's guaranteed to load 2 copies. A desktop shortcut should require a double-click although there's a Registry Hack that will launch from a delayed "hover".

It does not load 2 copies of the program. It layers 2 copies of the opening menu (like you can overlay TCLs). So after a normal startup, when I exit the main menu and go to TCL, there is anouther main menu, and I need to go to TCL again.

Check the startup entry in the VOC and look for a double call. If that doesn't help, start from SYSPROG account and work your way through the startup chain.
