When indexes don't appear in the database manager, it usually means that an FS error or status flag has been set sometime during the loading process. The easiest way to find this is load up the DM, go to the engine, click the start log button, then list the indexes. When the list is finished, go back to the engine, stop the log then view it. You should see an error message in there. You might be able to work out the solution from what you see. If you can't post it back and we'll see what we can do.
