Reports disappeared! (None Specified)

After some update deployments my clients have complained that Report Designer reports (some) do not work. The reason - they exist in the repository but have been blanked out or deleted in the SYSREPOSREPORTS file and are so producing the error that that cannot be found - please check the path.
Can someone tell me what may have happened as it is also apparent in my master system.
Urgent help if possible as I have several angry clients at the moment.

What version of OI is it? If you aren't at 3.61, try upgrading.
Do you have backups of the reports?

It turned out that not all the reports were missing - just the ones the use all the time of course. I managed to check them out from a backup and all is well with that client but how did they go missing in the first place. I would say it occurred immediately after deployment of the upgrade accoriding to the date last printed. It could be that deploying reports there is a problem.
Could it be anything to do with the author when checking in and out?
They just happened to be created by a diferent user.
How can we securely copy out all reports and then copy them back into the repository safely when deploying?
